From 2005 to 2021, he worked as a professor at the International Kazakh-Turkish University named after K.A. Yasawi.

Musabekov was the first in Kazakhstan to begin research work on the development of the concept of economic competitiveness of alternative energy systems.

K. Musabekov conducted scientific research in close cooperation with domestic and foreign scientific centers (Almaty, Moscow, Kiev). Since 2009, he has been a member of the Russian Committee for the Study of Alternative Energy Sources (RosSNIO). In 2015, he was elected a corresponding member of the Russian Academy of Natural Sciences. In 2014, he moderated the traveling meeting of the National Academy of Engineering of the Republic of Kazakhstan, which was held at the International Kazakh-Turkish University.
K. Musabekov participated in all Astana Economic Forums. In 2017, he published an article on the topic "The Concept of Future Energy Development" at the World Congress of Engineers and Scientists (WSEC) held in Astana. The project of the South Kazakhstan Green Project, presented at the scientific-practical conference of the M. Auezov South Kazakhstan State University in May of this year, was highly appreciated by Nobel Prize winner Rae Kwon Chung.
K. Musabekov's research program is finding practical solutions. Under his direct leadership, two 250-kilowatt wind power plants were built in Kentau in 2005 as a pilot project. Together with EcoWatt LLP in Almaty, a business plan project was developed on a scientific basis for the construction of a large-scale wind power plant in the village of Zhuzimdyk, Baidibek district.
K. Musabekov was the first at the university to give lectures in English on economics. Currently, within the framework of the EXPO-2017, which was held in our country at the planetary level, he has prepared educational and methodological complexes for undergraduates and graduate students (in Russian, Kazakh, English) in the disciplines of "Green Economy", "Human Resources" and "Development of the Eurasian Economic Union in the Conditions of Globalization".
